In your crontab you could try setting the execution time to 0:

* * * * *  /path/to/php -d max_execution_time=0 /path/to/file.php

Or use set_time_limit(0) in your script. 


I was never a fan of using PHP for system stuff.  Perl and/or simple
bash scripts seem more suitable to me.
